Does this imply that you guys have known about this for some time, and just didn't want to put all the server operators through the trouble of breaking their faction systems?

It seems such a shame...

I managed to find an old copy of EQEmu 0.3.13...

I managed to find an old copy of EQEmu 0.3.13 that I had lying around from 2002. I looked at that faction code and it also has the same values as in the current faction.cpp. So, it looks like EQEmu...
