Open the Command Window and type:

cd\eqemu

Then to flag someone, type:

world.exe flag &lt;username> &lt;access level>

Most Access Levels
0-Player
10-Steward
20-Apprentace Guide
50-Guide
80-QuestTroupe
85-GM-Tester
90-GM-Staff
100-GM-Admin
150-GM-Lead-Admin
160-QuestMaster
190-GM-Coder
200-GM-Mgmt
250+-GM-Impossable

Of course, once your in game with that flag, you can just do #flag <access level> <username> to flag others.
