I have a question to make sure I am not misunderstanding ... I use the auto upgrader but I still have to source in the updates manually for some reason... the auto updater says im up to date except for 2 required updated that it will never do ... It says im missing 2013_02_25_Impr_HT_LT.sql and 2013_03_1_Merc_Rules_and_Equipment.sql ... it will never update these ... I did a git pull and had to manually put in the 05/2015 and 02 and 01/2015 upgrades ... I thought that auto upgrader was suppose to do these for you ?

The manifest conditions are probably just coming back with the conditions not being fulfilled whatever they might be without looking.
Those are old updates and would not worry about it. The updater will still update everything else and the important part is that critical updates are applied. Those are not entirely critical.

Ok I appreciate it ... but what about it not updating the stuff from January until now ... I manually had to source them in

His auto-updater isn't prompting him for updates. He has to manually do it.
(my guess)
